Anyone else sunroof get stuck in the open position, and upon replacing everything the glass sits below the sunroof opening?

You have to remove the window motor. Close the window by hand. Operate the motor with it still out so it gets into its neutral position, then reinstall motor. That should fix your problem. Then once the window is in the proper position you can loosen the screws that hold the window to the track and adjust it where it sits.

Are there any illustration as to how the slide assemblies are orientated?

They are sided and there are several good video's on how to do it. I would suggest watching one several times before doing, and put parts in separate boxes.

Is it possible to do the repair by only removing the glass panel and not taking down the whole headliner?

O it is not possible you have to remove the whole assembly to do the repairs
