What difference does the amperage makes? How to choose between the 4 available models? This would be for a harley bike.

I have a two, a three, and a five amp battery tenders for my Harley Davison‘s Why different is because I use them on my cars and pick up sometimes The batteries are almost fully charged when I hook up the battery tenders so I’m not worried about overheating them A two amp would work fine for you

Will this charge batteries that are in a "series"? my scooter has 5 batteries, 12 v 12 ah sla in series for a total of 60 v. will this maintain all 5?

No. The batteries should be separated. The charger is for 12V batteries only. It cannot charge a 60V system.

why did this charger turn off and let my battery die over the winter only to turn back on after i recharged the battery with a different charger?

The charger will not charge a battery that is completely dead so if something happened (power outage etc) and the battery died completely then that would explain what happened. There has to be at least a small charge left in the battery for this charger to charge the battery.
