How well does this hold not long neck bottles? Such as those made by lagunitas?

It holds long-necks just fine. If anything, the short-necks get a little crowded and don't sit properly if you have too many of them.

Will the rack accommodate EZ cap flip top bottles?

If you remove the bail and stopper assembly, it will hold the bottles just fine. The time you spend taking the caps off your flippers is less than the time required to assemble a bottle tree. I have four of the FastRacks and they are fantastic.
