Can this be used with multiple color learn buttons at the same time? I have 3 garage doors - 1 has a yellow learn button and the other 2 have green.

I am not 100% sure about the multiple color learn button options, but my educated (3rd grade) guess is that you can't. The reason I think you can't is that the buttons you are not selecting as the one to be connected to a different opener, still are used in programming the one that will be used on the selected opener. You program the button you want by pressing the two you are NOT going to use on your selected opener. BUT. . . .  like I said, I am not 100% sure. In fact, I would like to know myself, as I have a different color learn button on my barn, and would like to just have one opener also.  Thanks for asking an interesting question.

I need to reset one remote as somehow 1 of the buttons opens both doors and it won't clear when I try to reprogram

Your two garage door openers are same brand and same model ?
If yes, there are two methods to deal it:
1>
You have to clear the memory of one of two garage door openers.
Method: Press and hold the learn button on garage door opener for several seconds until LED off then release.
Then all memory is cleared.
Note: The old remotes will also be cleared, please program again.
2>
You re-program the Button  by using other color learn button type ,and the Button can't active the two garage doors at the same time.

how do I get both remotes to work with the same door without the code rolling again?

Both remotes can work with the same garage door.
Whether rolling code is required depends on the motor model. One remote have three buttons,one button can be programmed one garage door.

The answer is no.  If your car is factory-equipped with a garage door remote transmitter, you will need to refer to your car owner's manual for programming the remote transmitter.
