Q: Will the 16in fit 5gal aquarium that is 16in in length?

Sorry I can not find my tape measure to confirm the exact measurements. I am sure that I based my purchase on the 16" by 8" and it fit my tank fine after I measured the top. Nice top for a small tank we have it on a tank with a small turtle so we only fill the tank half way. The reason why I mention this is with that set up the lighting that comes with this is not great but may be better if the tank was full. Depending on what your lighting requirements are you may need to update the lights at some time or look for a glass top with a light bar of some kind. We have 10 tanks in the house marine and fresh water if this was for another tank the lighting would be an issue for me. Wish I could help more please let me know if I can in any way.

Q: how many LEDs are on the hood?

It's one little bar with 3 LED lights in it. It's plenty for a 5 gallon tank though. It lights it quite well.

Q: can i hang a separate light fixture on the tank and then put the lid on top of those?

That depends on the other type of light fixture you are referring to and how it attaches to the tank. you can use a clip on type that goes under the frame, for example.
