Q: Is there a smaller (e.g. 45ml) version of this?

i do not think so , i have seen smaller tubes in the metal bond adhesive

Q: will this make a water proof seal?

That's not really what this is for but I suppose if you are joining plastic pieces together it would be waterproof as long as you spread the material evenly without gaps.
