Q: are the bracelets water proof? if so, are they able to be worn in sea water?

I have worn my bracelet for the last sixteen years but I must be honest, I have never worn it in water. I always take it off for bath time and any kind of swimming.

Q: Are these charms compatible with Nomination ones?

I'm not sure what 'Nomination' is? Brand perhaps? These worked with all Italian charms in terms of linking together.

Q: Does this have a tool to take out links

No it doesn't come with any tools. However, removing links are illustrated on the listing image. If it's your first time, it will require some practice and you will get the hang of it and you may not even need any tools.
